CUT&RUN, or Cleavage Under Targets & Release Using Nuclease, is a protein-DNA interaction analysis technology that combines antibody-based targeting and micrococcal nuclease with qPCR or next-generation sequencing (NGS) to identify DNA binding sites of protein-DNA complexes. By simultaneously tethering protein-bound primary antibody and enzymatically cleaving chromatin near the protein/DNA binding region, in situ within live cells or isolated nuclei, the CUT&RUN and CUT&Tag methods eliminate interference from cross-linking and yield shorter-length DNA fragments, allowing for reduced background signals. CUT&Tag has the added feature of combining cleavage and library preparation into a single step via NGS adapter-loaded fusion protein. CUT&RUN can address the practical and cost-related limitations of ChIP-seq.
